Atkinson pulled up with his left hamstring immediately following a delivery of the fourth over during the morning session.
The touring camp stated the 27-year-old reported "discomfort" and required time off the field to undergo evaluation "over the next few hours".
The final Test of the series beginning on 4 January gets underway at the end of the week.
England have been without strike bowlers one seamer with a knee problem and Jofra Archer with an abdominal strain on the current trip.
